I had proxmox 1.9 and upgraded to 2.1 by using the following commands.
apt-get update
apt-get upgrade
Unsure why you are unable to do that, but I followed the proxmox upgrade instructions which was basically the commands there.
I didn't have to reimport anything. But I did make sure I backed the virtual machines up.

Oh and to answer your question, I just use the built in proxmox backup utility to back my virtual machines. And have a cronjob setup to upload the backups to remote FTP. I have re-imported from the FTP in the past and it was easy enough by using the built in backup/restore facility.
